Well Lotus has been making it easier and even released this information
about Domino Web Access in 6.5

Notes/Domino application developers have new customization options with
the Domino Web Access template to better suit the needs of their users.
Using the Forms6.ntf file, you can create action buttons for the Domino
Web Access views or dialog boxes, provide more options for the Domino Web
Access Welcome Page, and substitute the Domino Web Access logo with your
corporate logo. The Custom_JS_Extensions, Custom_WelcomePage, and Custom_Banner
forms are available for modification. In addition, you can modify subforms.
So get to customizing your interfaces with
the tools they make available. We have just begun this for a customer
we moved to 6.5
